Thanks Graeme. I was aware of possible throttle problems like this, 
and of the idea of short-calibrating to avoid them, but I had not 
considered that the brake could be affected too (in the opposite sense). 
This is useful, and I will bear it in mind.

Notice that the GPL calibration picks up the centre (or "fully up") 
positions when you click "calibrate controllers", not when you click "OK", as Randy said in his reply to my original post.
